we are using the WittyPy3 rev. 2 device in many of our prototypes and I have just noticed that it has been discontinued. So we are considering of switching to the generation 4.
Does anyone know some information about the differences between the two? So, when thinking about an in-place replacement, are there issues, e.g. regarding the pin layout?

Witty Pi 4 has the same physical interfaces as Witty Pi 3 Rev2, but Witty Pi 4 has different software interfaces and it can not work with Witty Pi 3's software.
Witty Pi 4 serves as a single I2C device with address 0x08, while Witty Pi 3 Rev2 as two I2C devices with address 0x68 and 0x69.
If you are migrating from Witty Pi 3 to Witty Pi 4, please do read the chapter 13 in the user manual and there have the information you need.
